Welcome to the world of lag. Well I hope things are okey, what is the isp connection you have? Cable, DSL, Dialup?
What are the settings for the twgs? also on the commands per second, is it set for unlimited, or a set number of commands, I usually keep it at 30
Sometimes it just does things like that with no reason. If you have to check the twmail.dat for the game in question, and see if it is over 5 meg. If so shut down the server and delete the twmail.dat for that game and restart, don't worry, the game will make another twmail.dat file.
But like I said, sometimes the game just does things like that.

It may be a simple problem, simular to one I have had in past that has nothing to do with lag. If you are using an older helper such as J-twat, there seems to be a issue with ansi code while scripting. It would just stop in mid script then you'd hit the space bar and script would continue. If that is the case, simple solution it to turn ansi off.

Also check to see if the ship delay mode is set to anything but "none". I found this also produces similar things you've mentioned.
